I agree with Richard, #2 is the best choice. SQLite is a good choice for a easy file based single user database.
Testing with a database file with a 1.9 GB table and a 800 MB index (yikes!) dropping the index frees up that 800 MB after running sqlite_sparse, but an immediate "get info" doesn't show this.
Of course, there are limitations. However, if you are rolling your own file format for something, you might want to consider switching to SQLite and handling it as a database.
